This
work, carried out when I was
Jeff Gordon’s first graduate
student, not only provided some surprising and valuable insights
in the field of apolipoprotein molecular biology but also
dramatically changed the direction of my career into a field
that would, a decade later, finally get a name: bioinformatics.
When I first cloned and sequenced the cDNA for apoAIV
from intestinal epithelial cells, it was not very obvious what
experiments to do to elucidate its function. As I scoured the
literature for ideas, I can across a
1977 paper by the evolutionary
biologist, Walter Fitch, who was studying phylogeny
reconstruction using protein sequence data (very little of which
was actually available at the time). Fitch noticed “internal
homology” in apoAI and proposed that these internal repeats
corresponded to a series of amphipathic α–helices that might be
the structural basis for apoAI’s ability to bind lipids yet
remain soluble. These internal repeats in apoAI were also
discovered independently by
Andrew McLachlan (1977) using
FORTRAN programs he had written to analyze sequence
periodicities in myosins. Hypothesizing that apoAIV
might share some structural features with apoAI, I wrote to
McLachlan at the MRC in Cambridge, U.K. who generously sent me
his FORTRAN code on magnetic tape and I got permission from our
department’s crystallography lab to compile and run this
software on the only computer in my department at the time, a
DEC VAX 11/780. Analysis of the apoAIV sequence also showed a
strong pattern of internal repeats. I also obtained a very
early version of GenBank (Release 14, November 1983, containing
2.3 million bases from ~2,400 sequences) and performed a
homology search which showed that apoAIV was closely related to
apoAI. The results and conclusions of this work constitute the
subject matter of this paper and a series of related
publications over the next several years (e.g.
Boguski et al., 1985;
Boguski et al., 1986).
Through this work, I developed a research paradigm based on
the principles that sequence analysis could predict both
structure and function (as testable hypotheses) and also provide
insights into the genomic organization and evolution of gene
families. I have successfully applied this approach time and
again throughout various chapters of my research career. A
particularly notable example is our successful prediction of the
unexpected structure and general function of
leptin in 1995. Recent work
by other groups has demonstrated a relationship between
apoAIV and leptin that I could never have imagined back in 1984
or 1995, namely that apoAIV is a circulating satiety factor
expressed in the hypothalamus where it appears to be regulated
by leptin! (Shen
